Four character dolls from the AMC show, some packaged with guns, drugs and bags of money, had been available from the toy superstore.
A Change.org petition from Florida mother Susan Myers reached over 9,000 signatures.
"Toys R Us is well known around the world for their vast selection of toys for children of all ages," read the petition.
"However their decision to sell a Breaking Bad doll, complete with a detachable sack of cash and a bag of meth, alongside children's toys is a dangerous deviation from their family friendly values.
"That's why I'm calling on Toys R Us to immediately stop selling the Breaking Bad doll collection in their stores and on their website."
The show's star Bryan Cranston quipped on Twitter: "'Florida mum petitions against Toys 'R Us over Breaking Bad action figures'.
"I'm so mad, I'm burning my Florida Mum action figure in protest."
Toys R Us said in a statement: "Let's just say, the action figures have taken an indefinite sabbatical."
In an update to her petition, Myers wrote: "It's One Small step!!!! Let's keep this up so Toys R Us stores all over will make this right decision!!!!"
