The French group and Pharell Williams showed a brief clip from their 'Lose Yourself to Dance' music video, and then were accompanied by Nile Rodgers to give away the 'Best Female Video Award' to Taylor Swift.
The 'Get Lucky' duo's appearance at the MTV Video Music Awards was first hinted at by Stephen Colbert on his Comedy Central show two weeks ago .
Colbert told his television audience that Daft Punk cancelled a heavily-hyped guest spot on his Colbert Report due to a conflict over a surprise appearance at the MTV gala.
"Here's the story - it's a true story. We booked click and clack over here about a month ago," Colbert joked to his viewers.
He continued: "This network is owned by Viacom, which is also the owner of MTV. Apparently, Daft Punk are going to make a surprise appearance on the MTV Video Music Awards.
"Don't tell anyone, because fun fact - no-one told me until two hours ago."
MTV VMAs producer Jesse Ignjatovic later denied that the network pressured Daft Punk to cancel The Colbert Report , and put the decision down to the group themselves.
Daft Punk's appearance at the MTV Video Music Awards is a rarity for the band, as they regularly shy away from publicity.
The MTV Video Music Awards 2013 are airing from the Barclays Centre in Brooklyn, NY.
